I am a dual (U.S. - Canadian) citizen and usually follow the rule you suggest when traveling - I enter the U.S.with my U.S. passport, and enter Canada with my Canadian one. Evidently, the U.S. doesn't like this - in fact, I lost my U.S. citizenship for a while some years ago, until a U.S. Supreme Court decision required the U.S. Consulate to return my passport. According to one of their publications, I should always travel on the U.S. passport, wherever I go. (This, of course, is supposed to rule out trips to Cuba, quite routine for Canadians.) On the other hand, although I was in Canada all that time, I - quite legally - voted in the last U.S. presidential election.
