Taxis are the only public transportation from the Guadalajara airport to Chapala, day or night. Buy your taxi ticket inside the airport--there's a booth close to the exit from customs--take your ticket outside, and the man in charge will put you in the next available taxi. Give your ticket to the taxi driver and he'll take you safely to your destination. No need to tip, by the way, unless you have mountains of luggage.
Also: if your destination is a B&B or other hotel at Lake Chapala, ask that they email directions to you in Spanish, so you can print the directions and just hand them to your taxi driver. If your Spanish is limited, it's easier than trying to explain to him where you're going.
