My wife and I will be heading back to the US from Aguascalientes in the next couple of weeks. We are thinking of driving through Chihuahua (city) then over to Ciudad Obregon on the coast. We have never driven this route and would much appreciate any suggestions/observations/advice.

My only observation is that going through Chihuahua to get to Ciudad Obregon from Aquascalientes seems to be quite a bit out of the way.

Very true, but we have driven the Durango to Mazatlan route many times, most of them before the new toll road was opened. We are actually headed to San Carlos for a couple of days before heading back to the US and we thought it might be interesting to go a different way.

If you're in no hurry and want to see more of the country, a meander out of the way is a fine way to travel.
